Can not export model with new vertex colours #104837

Issue:
I was exporting models from blender to Substance painter. At some export I noticed that one of models that has vertex colours, was shown in the Substance painter with out them. At first I thought that It was substance painter fault, however at some point I change vertex all vertex colour and export it, however in substance painter it opened with old vertex colours. I do not have any idea what is happening....

System Information
Operating system: Mac OS 13.4.1
Graphics card: AMD Radeon Pro 5300M 4 GB

Blender version: 3.6.1

Could you provide the file showing the problem?
Could it be that the mesh has more than one group of vertex colors and the Substance painter is showing a different one than the one you edited?

Ok, so I tried to recreate the problem(However result it slightly different, but it very close to what happened in the original problem, I fixed everything as I described in the 6 step)
Steps:

  1. Paint vertex colours on cube
  2. Join that cube with another
  3. For some reason vertex colour became black on both objects, so paint into white vertex colour and again paint the same polygons with some colour, (Uv unwrap them)
    4 Export them and see in substance that colour is different, so it was dark blue, however substance decided that it is marine green
    5 Repaint cube with another colour I choose yellow, export it and see that substance see nothing
    6 Import cubes back into blender and see that colour is different, paint it with colour you want and finally colours will match when exports them again and everything will be fine
