This issue is apparently known for around 10 years now, but still not fixed.

Some addon hotkeys get duplicated over and over again. I think it happens for some addons (some are bundled with Blender like Bool Tool and Node Wrangler) every time the addon is disabled and enabled, every time the Hotkeys config is exported to a file and re-imported (it keeps on growing in size exponentially), and the duplication happens at least once to the current hotkey config every time Blender is launched.

I haven't investigated yet from code side, unable to replicate the problem either very frequently.
