Short description of error
Ms3d Exporter/importer not exporting file animation
Export/Import boxes all checked prior to executing
Ms3d animation/keyframes and joints visible, but not run-able in blender after it has been imported from Milkshape.

Blender animation/keyframes and joints not attached to file during export and import.
Iv tested a models that i created with 2.70 in the past and it crossed over both ways with animation/key frames and joints
The error is happening with older versions.
UV and Image files can be passed into Future Pinball with ease, and it is a very enjoyable Program to work with.
If working from your end i will reveiw my method of approach, based upon a probable forgotten procedure.

Mrto Ms3d does not export animationdid you tried blender 2.73? there was a change from 2.72 to 2.73, possibly you catched a version it was not ready yet.
can you provide a simple blend/ms3d file?
i tested a bunch of old ms3d and blend files... i can not see a problem in that addon.
