But using a little example below, I have baked the line-art but just cannot find this flag anywhere on the UI:

From the manual:

This option only available when you have more than one Line Art modifier is the same modifier stack and the modifier is not the first Line Art modifier in the stack.

So there does not seem to be a bug here, will close.
