On Windows I can't see that far into the corner as it is cut off by the window manager:
Is there any chance you are seeing something similar on Linux in that the color of that bright pixel is related to window chrome provided by the OS? As in you can change and OS theme setting and the dot changes color too?
I am on windows, and if i'll move blender in the middle of the screen, i'll be able to confirm that.
Blender following the OS theme setting on Linux is a different issue right now #107398 so I can't can't check that, but it seems to happen for Iliya on Windows too, so it's probably not OS specific.
I did a select by color on a screenshot of the bright pixel, and it seems to be this value that is used all over the Blender UI.
As far as I can tell this color is not visible on my screen outside of Blender.

Try going to Edit / Preferences / Themes / Status Bar and see if changing any colors there changes the color of the errant dot.
The pixel doesn't follow any of the colors under Status Bar, but when I change any Header color the pixel is permanently gone until I trigger the bug again.
I think only undo operations of operations that have that little Box on the bottom left trigger the bug.
The pixel color also doesn't change when editing colors in:

User Interface
3D Viewport
Properties
Preferences
Status Bar
Graph Editor
File/Asset Browser
Dope Sheet/Timeline
User Interface
However when changing Editor Outline in User Interface / Styles, there is a single pixel row that changes color right above the pixel. Maybe that is related.
