System Information
Archlinux
Nvidia 7900GT

Blender Version
Broken: Blender 2.69 Release (from arch repo)

Short description of error
Overlapping vertices cause boolean operations to give unexpected results.

Exact steps for others to reproduce the error
Based on boolean_overlap.blend

  1. Open attached blendfile
  2. Notice that the sphere does not join with the cylinder like one would expect
  3. Move the sphere slightly
  4. The sphere and the cylinder now join as expected

Hate to say this, but this is a known bug in Carve upstream (a library we're using for boolean operations). Author of that library was looking into it, would need to check the status with him.

There's not much we can do from Blender side unfortunately, so archiving this report as known issue with 3d part lib. But thank for the report anyway!
