User Preferences do not load correctly #37688

Mac OS X 10.9

Blender Version
Broken: Blender 2.69.3 (ab49437)

Short description of error
If the Blender settings folder (Library/Application Support/Blender) is empty/non existent and I start Blender it works fine and I get the correct defaults (like the transparent Toolbar). As soon as I open a file and restart Blender (now I have bookmarks.txt and recent-files.txt) it doesn't load the correct default, I have the "old" settings.

Dev note: I guess that the, only in C code available, user preferences defaults do not work here, and it just loads what is inside the regular startup.blend.
