Exact steps for others to reproduce the error
Use bisect in EditMode.

I still have no problem under ubuntu 14.04 64bits.
Well, you have not the last build. But i tested with the last one today.
Your build is from buildbot. It is dated from Thu Jul 3 02:04:07 2014.
I build mine myself after a commit at Thu, Jul 3, 10:04 AM.
Mine is more recent than yours.
Campbell should have solved your problem with knife at Thu Jul 3 05:39:22 2014.
Maybe it solved bisect problem, too.

Ok, I tested the same build at home and it works ok. So the issue can be:
I'll be at work tomorrow and make a test again and report.

OK i'm on my job again.
It seems the issue is in blender file/scene.

If i open empty scene - bisect will work ok. But the file above makes such issues.

Ctrl A solve the problem.
It seems that Bisect is sensible to scale.

Yes, many advanced edittools are sensible to scale… Not considered a bug currently, rather a mere limitation.
