Deleting a branch is permanent. Although the deleted branch may continue to exist for a short time before it actually gets removed, it CANNOT be undone in most cases. Continue?

Problem: Appending a scene breaks connection between armatures and proxy objects
Create a simple mesh and armature. Skin mesh to armature. Group armature and mesh. Save file as "armature.blend"
Create new blender file and link in armature group from armature.blend file
Create a proxy from the linked armature and add some simple animation to it. Save file as "shot_file.blend'
Create a new file and append in the scene from shot_file.blend
The armature will be there with the library link but the connection between the armature and mesh will be broken.
This problem will also happen if you try to relocate the library path in "shot_file" using the new relocate function in 2.78

Thanks for the report, but afaik this has never ever worked, and is more like a known limitation of current Proxy system, than really a bug… We want to replace proxies with proper overriding anyway, in Blender 2.8.

Append scene will make each datablock local, however proxy expects the object to be linked (aka, proxy and it's original object can't belong to the same library). This is a design limitation.
What could work is to have it an option to append scene itself but do not make it's objects local. This we discussed here with @Ton and this idea might work around the initial report here.
@dr.sybren, when you look into something do not forget to change the task status.
