Short description of error
in 4.0, linked data when not used, will be completely removed from the current file after reopening.
This behavior is not seen in 3.6. Neither do I think it's expected because it's a linked data and is causing no harm to keep it.

(linked node-tree is tagged with fake user but still cleared after reloading the file)

This was missing from the release notes, now added it there.
I am not too sure about the solution where it states "When an unused (as in, having zero users) linked data-block needs to be kept in a blendfile, users are expected to reference them through a Custom Property (e.g. from a Scene, Collection or Object data-block)"
there seems no option to reference them.
Does it mean that if I have some shader group nodes, I have to create a material to hold all these group nodes?
You can create a Custom Property of IDPointer type, in any persistent local ID (like e.g. your current scene).
